Here are my suggestions so far.
AA is a little too weak. You should be able to destroy a fighter with 2 AA guns in my opinion. The only good defense that exists against air units is Destroyers, or other airplanes. There needs to be a land based units that are effective at defending against air units. Maybe their mobility or their range should be reduced to compensate for the extra fire power. I have played matches where my artillery is devastated by fighters, and I could hardly put a dent in the fighters even though my artillery had multiple AA guns right next to them. In fact if a fighter attacks an AA gun it comes out ahead! Excuse the rant
Destroyers are much to powerful. Their attack power is about right at close range, but they devastate ground units way to badly from 3 squares away.
Subs are kind of unrealistic. I think to bring them in line they should be cheaper than destroyers. They should have a weaker attack, but a very strong defense because they are hard to hit in real life.
My last suggestion relates to artillery. This may be hard to program in, but I will say it anyways. I think artillery is a little too strong, it should do less damage. That being said it should also be able to defend. If you have a ground unit that is being attacked, and the attacker is within range of the artillery. It should provide supporting fire during defense.

I suggest Speedboats be given an anti-sub attack. PT boats and similar craft carried depth charges historically. It would be a weak attack, 6-8 maybe, but you can buy a bunch of Speedboats cheap. They would continue to be immune to Sub attacks.
Subs could be given an attack range of 2, instead of 1-2, to simulate the need to fire torpedoes from a distance. Destroyers, BBs and Speedboats would have an attack range of 1 vs. Subs to simulate depth charge attacks. BBs might lose all anti-sub attacks. I don't think historically they had anti-sub weapons, they left that task to escort ships like Destroyers.
Destroyers are too powerful in some ways, too weak in others. I think that a combat between a DS and a Sub usually was one-sided in favor of the DS. It's just not that easy to hit a fast ship with a torpedo. Maybe the BB and DS should have different defenses vs. Subs, easy to hit the BB, hard to hit the DS. I think the air attack of the DS is too high and the range too long. AA weapons on ships usually were only defensive. Maybe a range of 1 and air attack of 8.
I propose a cheap air unit. Something like:
Movement: 12 (4)
Sort of an aerial Trooper.
Giving the Helicopter an anti-sub attack is a good idea, too.

good points, we had destroyer stats altered on the testserver many months back with destroyer stats similar to what you are proposing (destroyer = weaker support vessel, good sub hunter and air defense) and cruisers as additional navy unit (main combat navy unit, strong vs all other than sub and air), with subs, speedboats and battleships unaltered...
but many people were over-challenged with it/ didnt like it
